LEXOGEN TALK: Long SIRVs: a new Spike-In RNA Variant module with 4 - 12 kb long transcript standards

ABSTRACT:
External RNA controls are used to evaluate technical aspects in RNA-Seq workflows ranging from sensitivity, input-output correlation to transcript variant detection. In addition to the previously released ERCC spike-in RNAs which follow the one gene / one transcript model, Lexogen has established the Spike-In RNA Variant (SIRV) Isoform Mixes that contain 69 transcript variants mapping to 7 genes. They mimic the transcription and splicing complexity of eukaryotic transcriptomes and are used to assess the transcript variant detection and gene expression quantification capability of RNA-Seq platforms. However, ERCCs and SIRV Isoform spike-in transcripts have lengths of only up to 2,500 nt, with an average of about 1,000 nt. In order to be able to assess aspects such as processivity of reverse transcription and direct RNA-Seq, PCR length bias, and length restrictions during purifications, Lexogen has recently released the long SIRV module.

Here, we will discuss short-read NGS data that evaluates the 15 transcripts of the long SIRV module representing the five length categories of 4 kb, 6 b, 8 kb, 10 kb, and 12 kb with three RNAs each. Using the CORALL RNA-Seq kit, we find gapless coverage for transcripts of all length and the expected input-output correlation for the equimolar mix. We expect that by using these new standards, RNA-Seq pipelines running on short and long-read platforms can now be assessed for their performance in analyzing RNAs matching and exceeding the average mRNA length in eukaryotes. The long SIRV module is available in Lexogen’s SIRV-Set 4 in combination with the two other modules, the SIRV Isoforms and the ERCC Mix.
