NOTE: I forgot to mention. If your using MrBurns image
The image has individual cfg files for every rom that are all overriding the correct rotation thats placed in the main retroarch.cfg file. Go into home/pi/RetroPie/roms/arcade and get rid of all the cfg files.
This image also uses AdvMAME for some games, so you'll need to fix the orientation for that emulator as well. Go to opt/retropie/configs/mame/adv-mame and open advmame.rc. Make sure display_rol is set to yes and display_ror is set to no.
