02:14 - That's actually the USERIO / SNAC port, for specific MiSTer peripherals like joystick adapters or the mt32-pi.
It just happens to use a USB 3.0 style socket, as it has enough pins, and the cables are commonly available.

03:55 - I would recommend that people unplug the SDRAM module before installing the IO Board.
This is just so you can see the pins on the IO Board that plug into the (single-row) "Arduino" header more easily.
Then make sure all of the pins are in the socket holes before pressing down on the IO Board.

(that should help prevent bending any of the pins, either on the IO Board or on the DE10's 40-pin header.)

Just make sure that the SDRAM module gets plugged in the correct way again.
On most of the common versions, the SDRAM chips face inward towards the FPGA, but always double-check your version.

(some people might say it's best to just leave the SDRAM module in place, to help reduce strain on the socket, which might be a fair POV.)
