When Mystery Science Theater 3000: the Movie was being made back '95, they also made a new version of the opening theme song, performed by Dave Alvin from "The Blasters". Sadly, this was not included in the final film, although a version without vocals can be heard over the closing credits.

Here is my idea of how the song could've been included in the film. The scenes on either end are to give some context to it. Obviously, it wouldn't have looked exactly like this, but this is pretty much what I had in mind.
