You should have all of the upgrades by this point. The first key should be the first one grabbed, since the other 2 are together where the lost Chao was. with the first one it could take a couple of tries to get it, you need to be quick and its at the centre of the floor. Kill all enemies like I did when you get in the room. one enemy does navigate back and forth around the second key so just make sure to not dive in and get it. that trigger needs to be hit to keep the weight up in the air to get in the room. it may take a try or 2 to get the 3rd one but if you're able to navigate quick it shouldn't be an issue.
