If you read the manga, you'll notice exactly where the anime messed up. In Naruto chapter 560, when Madara is toying around with the alliance, he's only using his base sharing gun when dealing with Gaara and Naruto's tag team which is aided by the such kag using earth releaseleas to shoot Ma up towards Naruto's giant rasing. Madara activates his eternal mangekyou sharingan at the last second. He doesn't turn on his rinnegan until after he absorbs the rasenshuriken. Now, here's where the mistake comes in. In the anime, Madara is using his rinneganthis whole time. Naruto is looking dead at Madara when this was happening in the anime and he had no reaction to the rinnegan. But moments later when Madara absorbs the Rasenshuriken, Naruto is stunned that Madara has a rinnegan. Just goes to show what I've always said. If you take the nostalgia glasses off and you go back and rewatch both Naruto anime, there are quite a few animation gaps in both Naruto anime, which again is to be expected. It's a weekly anime.
