Disclaimer: This video does NOT show any unused missions - I honestly wouldn't have an idea on how to access them due to the invisible menu...at least until I found a video someone else made that actually shows all the unused missions with their specific ID. If you want to have an idea of how the debug episode select should look and how it works, read the TCRF article for this game.

But the closest thing to a summary I can give about how this works is:
The menu in the retail game is ONLY in Episode 6. There was one accessible in the main mission screen in Taikenban but was removed in retail, so the only way to use this is to have a save with Episode 6 and load it.
The menu is INVISIBLE in the retail version, although you'll notice the background vanish whenever you're selecting episodes outside of the 6th.
The first two options are:
EPISODE
NO
Episode changes the...well, episode, and NO changes the mission number. So if you press left once to select Episode 5, tap down then three times right to select Mission 4 [it starts in 1], you'll get sent to 5-4, as I show at one point on the recording.

There's more options, but they all seem to be broken or nonfunctional.

Something I end up testing here with Debug Menu enabled is that the second invisible option in the pause menu lets you stop the CPU from doing anything. With Stratos, it seems to pause it from continuing attacks except for the one that it does when opening the weakspot [but stops attacking after closing again], but other bosses will just stop trying to do anything. So that's why you see me casually stroll around Stratos and Daimon Worm without getting blasted immediately.

Also, during the Shadow VR mission, I decided to try two codes by Hitoaki [someone with a website that happens to host three funny codes for Marz]: Apply the speed powerup to EVERYONE and force ammo to max at all times for everyone. So that's why you see things look...faster...and suspiciously stocked in ammunition than usual.

I actually toy around that code again when trying to poke Jaguarandi with Vox Lee...along with a code that unlocks every VR [also from Hitoaki], which does NOT activate any unused Viruaroids...but DOES seem to force every color slot to be available for every VR. So not only you can use usually unintended colors for special VRs, but also can even select the Shadow VR color, which includes the dark glow on the floor...and seems to include nothing else.

[WARNING: If you're going to try this code, read the section for it in TCRF just so that you know that there's some invisible options added in some menus. One of them halts the game entirely in the pause menu, and other in the options screen "unformats" your memory card, so either make sure to only go to VS mode or to read carefully the debug menu area so that you don't trip up on anything you shouldn't.]

If you want to try this out, you need to enable the Debug Menu code in TCRF while using the Japanese version of the game. If you're going to try this on PCSX2 [most likely], you can copy and paste this into a text file, rename it to have the .pnach extension, then throw it into the cheats folder for PCSX2 to recognize it. When its enabled, just go to Versus Mode and the stages will be in a different order, with all unintended stages having the Random Select name.
