Marcus Freeman began his coaching career in 2010 as a graduate assistant at Ohio State, laying the foundation for his rise through the coaching ranks. In 2011, he joined Kent State as the linebackers coach, a role he held for two seasons before moving to Purdue in 2013. At Purdue, Freeman served as the linebackers coach and was promoted to co-defensive coordinator in 2016.

In December 2016, Freeman joined the Cincinnati Bearcats as defensive coordinator and linebackers coach, becoming one of Luke Fickell’s first hires. Under Freeman's leadership, the Bearcats transformed into one of the top defenses in the American Athletic Conference (AAC). By 2018, Cincinnati led the AAC in rushing defense, scoring defense, and total defense while ranking among the NCAA’s top 15 in all three categories.
