Before you attempt to beat Yojimbo, you should have stats close to maximum. You find dark Yojimbo in the Cavern of the Stolen Fayth.

This video demonstrates how you can beat him fool proof with low luck. First use hastega on your party. Then attack him using doublecast in combination with flare. Ultima deals a bit more damage (about 10%), but the animation is longer. He's weak to magic and it always hits, so it's a good alternative to physical attacks. You must have Yuna in your party and on her last turn before he attacks you must summon an aeon to take the blow. Use the special attacks of your aeons because they always hit.

He has a total of 1600k health. If you count the damage you deal, you can switch to physical attacks once it exceeds 1500k, so you can finish him off with an overkill - provided you deal 99,999 damage on your last turn.

He must be killed five times in a row without reloading a save, but you may save in the meantime. To farm him indefinitely, you can reload your save after you've defeated him three or four times. He'll usually drop 2 Dark Matters on an overkill and an equipment with a chance to include ribbon.

There is some room for errors, I usually manage to have three aeons still alive after I defeat him. Also the 2nd to 5th encounter is easier because he doesn't ambush you. On your first encounter you must have someone with a first strike weapon in your active party or you'll likely run into a fatal Wakazashi attack. Auron's celestial weapon has first strike ability. You can significantly speed up the battle if you have a full overload bar on party members or your aeons. Wakka's Attack Reels and Anima's Override can be particularly helpful.
