In this video I explain proper single coil pick up height adjustments for a stratocaster.

It's really about getting a starting point and fine tuning from there with your ears.

If the strings are too close to the magnets then the magnets will have a negative affect on the way the stings vibrate. This can not only rob you of your tone but it can actually sound pretty bad.

Most pick up manfacturers will have recomendations for this. Typically you measure the distance between the pickup pole piece and the bottom of the string at the last fret of the first and sixth strings.

Remeber, it makes sense that wound strings require greater distance from the pole pieces. The reason for this is that those wound strings have greater mass and they vibrate in a larger elipse than unwound strings.

In my case, I set my pickups at 2.4mm on the 6th string or base side and 2 mm on the 1st string or treble side as a starting point and adjusted from there.
