This is an easy way to obtain counts for scientific images in the free program, Image J. You will learn computer aided image analysis so that you no longer manually count cells, particles, nuclei or any other biological structure in both color brightfield and fluorescence (including confocal). You will use the Find Maxima function in Image J to aid in quantitation. Find out how to correct for uneven illumination, split color channels, use the Median filter to your advantage, make an outline (Region of Interest: ROI), and threshold tool. Use a reference image for counts/area. Determine how and when to use median filter and, possibly, unsharp mask. Set measurements in Image J for your units of measurement, and get surface areas and counts. Learn to make macros that work for automating quantization for image sets.
