3D polygons have a shape of multipatch. If the multipatch polygon is closed is will have 3D properties such as volume and surface area. Use the geoprocessing tool IsClosed to add to the polygon attribute table a field indicating whether each polygon is closed. If each polygon layer contains closed 3D polygons then you can use 3D Analyst geoprocessing tools such as Difference 3D, Intersect 3D, Union 3D, etc.
