The manual controls mapped to the C-buttons feel restrictive compared to the second analog stick modern players are used to. Swimming stages and narrow platforms in particular highlight these challenges. Yet, with practice, players usually adapt, and the strengths of the design outweigh the struggles.

The content remains substantial. With 120 stars spread across the main courses and secret areas, the game encourages exploration and experimentation. Some objectives repeat patterns or make limited use of the environments, but others remain clever and rewarding even today. Boss battles, including the three encounters with Bowser, are relatively simple compared to later 3D Mario games, but the platforming challenges that surround them keep the tension high. The game constantly rewards curiosity, from hidden areas in the castle to creative tricks inside its stages.

Through re-releases like Super Mario 64 DS and its inclusion in the Super Mario 3D All-Stars collection on Nintendo Switch, the game continues to reach new audiences.
