Why do you think Dr. Strange didn't tell Thanos to stop until the last moment when Thanos was killing Tony? As you know, Thanos takes Tony's sword and stabs him and instead of killing him, Thanos retreats and activates the Infinity stones. That's when Strange tells him to stop.

Because if he destroys Tony with all the stones, Strange can't bring him back with the time stone.

Let me explain why in order.

He activates the power stone to destroy Tony, the reality stone because he respects him and doesn't want him to suffer, the soul stone to destroy his soul and make sure it is completely destroyed, and most importantly the space stone to spread all parts of Tony's body throughout the universe. So Dr. Strange would not be able to bring Tony back with the time stone. So Strange tells Thanos to stop at this very moment. Because as important as the time stone is, at the end of the day, Tony and Thanos have to destroy each other.

Neither one of them should live.
