The Pawnee Agency was established in what is present day Pawnee county in 1874, when the Pawnee tribe was relocated from their ancestral lands in Nebraska to Oklahoma. In addition to the Indian agency, a boarding school was opened in 1877, and a post office established. The Pawnee Industrial Boarding School could accommodate no more than one-fourth of the tribe's school-age population, so in 1879, when the government, began establishing off-reservation boarding schools, many Pawnees attended Carlisle Indian Industrial School in Pennsylvania and Hampton Institute in Virginia. When Chilocco and Haskell schools opened in Oklahoma, Pawnee children were sent there as well.. In 1937 Pawnee leaders began a three-decade-long effort to regain the Pawnee Reserve lands surrounding the agency. In 1962 the tribe acquired the former Pawnee Indian School, and by 1968 that land surrounding the agency was returned to the tribe. The school consisted of a complex of stone buildings that had been vacant for twenty years when they were returned to the tribe. While many of these building have been restored and used as tribal government and healthcare facilities, for some reason, some where just left. This includes one of the boarding school buildings and an agency administrators home.
