At the end of Jacob's loyalty mission you will finally meet the man in charge - Ronald Taylor, Jacob's father.
There are three ways you can deal with him - leave him on the island either at the mercy of his former crew or with a half-charged pistol which he will then use to end his own life. Finally, you can take him in to have the Alliance arrest him for his crimes.

This video includes all options of dealing with Jacob's father and the short conversation you will have with Jacob on the Normandy about his father's fate.
