After installing U-Boat Missions and before creating an SH4 Pristeen directory you'll want to register your copy as legitimate. That way all copies on your machine will also be legitimate.

The worst part about modding Silent Hunter 4? Mod soup! The most important part of mod soup is you, using JSGME to uninstall mods not in the reverse order that you installed them. But JSGME itself gets confused when dealing with large numbers of files.

The very first time you fire up JSGME, and before you ever play the game, take a snapshot of all your untouched files. Then when you uninstall mods, you can check your now unmodded game against the original files. If the check fails, then reinstallation would normally be in order.

But you are never going to install again. Make a safety deposit box of all your original game files! SH4 Pristeen! Then write protect the whole shebang so that playing it is impossible and changing files is impossible. If you are playing in Linux (a great idea!) you can even prevent the files from being deleted with file permissions.
