One of the problem at Newark Liberty Airport station is not enough signs. Most people assume to follow arrows that direct them to take either stairs or escalator; skipping the elevator entirely even when they pass one to reach the stairs or escalator. Situation is getting worse when these people rush, try to catch a leaving train while carrying luggage down the stairs or elevator.

In a case of reaching Yale University from the airport by train, simply buy Amtrak ticket to New Haven Connecticut either by online (through the website or use the app) or by kiosk. Either the NJ Transit or Amtrak ticket sales at the AirTrain station is self-service one, providing vending machines. There are some workers around if you are lucky should you have questions however these are not NJ Transit or Amtrak officials; they could only help you to some extent.

The last mile (from Union Station to downtown New Haven where the main campus is at) has options to either walk, taxi, Uber/Lyft, or my favorite which is the shuttle bus. There is a green bus which is the CT Transit free shuttle bus. Yale has its own shuttles should they be of interests. If you don't mind paying, there is also the blue city bus.

In general, I believe going out of or to Newark airport by train is the most convenient way since you don't want to get stuck in traffic. As long as plan your travel time to give you enough time to the scheduled train, either NJ Transit or Amtrak train service treat you the same when travel with extra-large luggage. Another option is to land on Tweed airport should Yale (or New Haven CT area) be your final destination however Tweed has limited public transportation services specially when you have late or early flight.
