The game begins with a story typical of other titles in the Mario series. The villain Bowser kidnaps Princess Peach , but this time for the specific purpose of marrying her. At first, Mario is defeated and loses his red hat. Soon, the hero meets a ghost hat named Cappy, who offers his help. His sister Tiara has also been kidnapped, who wants to use her as a crown for Peach, and the ghost suggests that they team up to find and defeat Bowser.

The heroes begin traveling around the world, following in the villain's footsteps​ on the flying ship "Odyssey",​ they realize that the villain has been ravaging local kingdoms and stealing their most valuable items in preparation for his wedding,​ for example, a wedding dress from the Lake Kingdom or a cake from the Snow Kingdom.​ As the hero tries to catch up with him, a gang of Broodals hares stand in his way. Mario must fight each of them​ and restore order to the kingdoms.

In the end, Mario reaches the final goal: the moon , to disrupt Princess Peach's wedding ceremony. He bests the villain in the final battle, and rescues her from the collapsing dungeon and takes possession of Bowser's body.​ He then takes the moment to propose to Princess Peach, but at the same time Bowser attempts to do the same. They begin to compete with each other, tactlessly invading each other's personal space, and the offended princess rejects both of their offers, intending to return to Earth with the Odyssey. Mario goes with her, while the villain stays on the moon.

El juego comienza cuando El villano Bowser secuestra a la Princesa Peach, pero esta vez con el propósito específico de casarse con ella. Al principio, Mario es derrotado y pierde su sombrero rojo. Pronto, el héroe se encuentra con un sombrero fantasma llamado Cappy, quien le ofrece su ayuda.​ Su hermana Tiara también fue secuestrada, quien la quiere usar como corona para Peach,​ y el fantasma sugiere que se unan para encontrar y derrotar a Bowser.

Los héroes comienzan a viajar alrededor del mundo, siguiendo los pasos del villano​ en el barco volador «Odyssey», se dan cuenta de que el villano ha estado devastando los reinos locales​ y robando sus objetos más valiosos en preparación para su boda,​ por ejemplo, un vestido de novia del Reino de los Lagos o un pastel del Reino de las Nieves.​ Mientras el héroe lo busca alcanzar, una pandilla de liebres Broodals se interpone en su camino. Comienzan a competir entre sí, invadiendo sin tacto su espacio personal y la princesa ofendida rechaza la oferta de ambos, con la intención de regresar a la Tierra con el Odyssey. Mario va con ella, mientras que el villano se queda en la luna.
