There are 2 paths for obtaining the Crystal Cruiser, described in more detail below. This video showcases Path 2. I also ended up reaching and defeating the Rebel flagship :)

Path 1: We must first find a damaged stasis pod augment, then find the Zoltan research facility, then find the ancient device in a Rock Homeworld sector, then reach the quest beacon in the Hidden Crystal Worlds sector. A large amount of luck is required for all these events to occur and to survive until the end of the sequence.

Path 2: We must first unlock the Rock Cruiser Type C (which comes with Crystal Crew members), then find/activate an ancient device in a Rock Homeworld sector with a Crystal Crew member, then reach the quest beacon in the Hidden Crystal Worlds. Basically, we get to skip a lot of the luck-based events this way, so it's more feasible.
