Original plan of the series never had second son on the radar because it was going to be as follows:
inFAMOUS (hero ending) then the inFAMOUS 2 (infamous ending) and followed by whatever Cole MacGrath storyline they had. SS was the affect of players picking the Hero path more in inFAMOUS 2. SuckerPunch stated "As our games continue to grow in scale and complexity, they require the full attention of our studio. With our focus on our current project *Ghost*, we have no plans to revisit inFAMOUS or Sly Cooper right now, and no other studio is currently working on projects related to those franchises either."

Explanation: According to the developers of the series: hero is canon. You can thank them for having like 4 ways trying to explain it, but the main thing they come back and say it's because more people chose to be Heroes which is the most ironic thing when the game title is called inFAMOUS.
1. The conduits in second son have a resistance to the RFI.
2. Some conduits survived because of their distance from where the RFI was used.
3. (According to a Second Son DLC) DUP was engineering the conduit gene to reappear in normal people so the government wouldn't shut down the organization.
4. (According to Ramon Woolfe's Hypothesis) When Cole MacGrath activated the RFI to get rid of the plague, he actually never completely got rid of it . Since the plague is just radiation poisoning, all it did was change into a different form of radiation poisoning. One that was benign for the most part. Instead of killing humans it mutated them into conduits, eventually giving them powers. While Augustine claims: 90% of conduits died.
