Learn how to use FIJI (ImageJ) to count objects inside an ROI. With several ROIs, iterating through the list of ROIs in the ROI Manager can be made more convenient and automated with a macro or script. This demonstration uses an example of an image with foci or puncta within nuclei. The macro created here is for 2-channel 2D images that are currently open in Fiji.

*The BinaryFilterReconstruct plugin can be added to your list of plugins by adding the Morphology update site to Fiji.
