Again, the big plot revelation was that Wily was the one who made Zero, Wily was the one who was responsible for the virus, Wily was somehow working with Sigma to carry out the destruction of Dr. Lights work. Of course the game kinda doesn't mention any of that. Or anything about how Zero is unaffected by the virus because he basically IS the virus. I know Mega Man was never really known for its story telling but considering what the story is claimed to be and what happens in game... I have no idea how anything was supposed to be understood for what is actually shown.
