Located in L4, An Island 3 type colony abandoned due to a viral outbreak, Mendel became the temporary base of operations for the Three Ships Alliance in the waning days of the First Alliance-PLANT War. The GARM R & D (Genetic Advanced Reproductive Medical Research Development) advanced genetic research facility is located here. Prior to being abandoned, Mendel was home to the research laboratory of Dr. Ulen Hibiki, one of the leading researchers in genetics - it was here that the Ultimate Coordinator project was conducted, as was the creation of clones of industrialist Al Da Flaga, father of Mu La Flaga.
In addition to the Three Ships Alliance, there is a small team of ZAFT researchers operating at Mendel, trying to recover samples of George Glenn's DNA that were stored at the research facilities there.
Hidden in the Mendel colony, the Archangel, Eternal and Kusanagi are forced to deploy and face a familiar face, Natarle Badgiruel who was in the lunar base and is given command over the second Archangel-class ship, the Dominion.

In the aftermath of the battle, the "key" Flay had revealed the schematics of the Freedom and the Justice, along with the Neutron Jammer Canceller, which allowed for the reutilization of nuclear weapons. This would lead to the start of "Operation Peacemaker", the complete and utter annihilation of the Coordinator populace.

The Three Ships Alliance is forced to hide once more in order to allow for repairs and recovery after the whole ordeal. During this, the ships are tended to by the Junk Guild tender craft ReHOME, allowing Kira and Lacus to meet Lowe Guele.
