This is my first try of Atomos' battle. I don't know if it is the best strategy or not, but I win with full medals.
Interrupt abilities as Dismissal and SSB with this effect are high recommended in this battle.

Atomos (Nightmare) has no elemental weaknesses and has slow and interrupt debuffs.

The battle is divided into 3 phases:

1° Phase : in this phase, it is recommended slow Atomos quicky and raise your RES to reduce incoming damage from his magical attacks (single and AoE). In this phase you need to load your SBs bar to use in phase 2. Phase 1 ends when three Amethysts will appear.

2° Phase : in this phase is really important your dismissal abilities and slow. The goal of this phase is: defeat Atomos before he swallows more then 3 Amethysts.
Atomos swallows these Amethysts in few turns (2 turns). When it becomes, Atomos uses different attacks linked to particular Amethyst type. When all Amethyst disappears, other 3 Amethysts appears.
If you have luck with Dismissal abilities and good equipments, you Can win battle in this phase only focused your attacks on Atomos.

3° Phase : in this phase or you kill him, or he kills you!

2) Interrupt one of Atomos's actions.
3) Defeat Atomos before it swallows three Amethyst shards.
