In der Story findet Hauptcharaketer Käfersammler Nate bzw. Nathan aus einem Ort namens Lenzhausen einen Automaten im Wald, aus dessen Kapsel der Yo-kai Whisper entsteigt, welcher Nate ab sofort mit Rat und Tat zum Thema Yo-kais zur Seite steht. Mit der Yo-kai Watch, einer Art Armbanduhr, können mit dessen Linse die unsichtbaren Yo-kai-Kreaturen, die ihre unmittelbare Umwelt beeinflussen, für Nate sichtbar gemacht werden. Man freundet sich mit verschiedenen Yo-kai nach erfolgreichem Kampf an und speichert sie sozusagen auf sogenannten Yo-kai Medaillen. Es gilt, die bösartigen Yo-kai davon zu überzeugen, ihre Kräfte für das Gute einzusetzen. Bis zu sechs Yo-kai kann man stets im Team haben und rotiert diese im Kampf durch.
