BMW N54 E90 Ports Cleaned & Head Gasket Issue: What do you think?

The plan was to re-assemble this e90 engine tomorrow, since all the parts arrived from FCP, but i think i have a problem with the head gasket thickness. Does anyone know exactly what these holes mean on the eling gaskets?
