When your IK handles cause your joints to bend in weird directions try this fix for off axis limbs and messy joints when the orient joint tool just won't cut it.

1. Unparent the 3 joints.
2. For each joint go to the attribute editor and 0 out the rotates, rotate axis, and joint orients.
3. Turn on point snapping.
4. Mesh Tools: Create Polygon and make a polygon between the 3 joints.
5. Select the plane and press the "D" key to enter custom pivot mode.
6. Click the edge between the 2 furthest joints.
7. Modify: Bake Pivot
8. [Rigging] Constrain: Aim [ ] World Up Object: Object Up
9. Middle mouse drag the plane into the object up source.
10. Click Apply for each of the top 2 joints starting at the top and going down.
11. Delete the constraints.
12. Reparent.
13. Freeze transformations
