To get the helm timer running during the enter hideout cutscene, you need to do a flashback warp in helm, turn story skip off, enter a file that you never entered helm before, warp to helm from the global map like cranky, escape helm and then wait until 44 seconds to enter helm, and you will get a funny bad ending.
