The Mishna teaches us not to pray to Hashem: as You were kind to the mother bird, have kindness to us!
One of the explanations in the Gemara is that this mitzvah is not a type of kindness but rather a Divine decree.
Rambam in Moreh Nevuchim understands this opinion to imply that there is no (understandable) reason for this command (and other commandments), and we have to follow all the mitzvos of Hashem as they are Divine decrees.
However Ramban claims that everyone agrees that all commandments have reasons. This particular mitzvah is not Divine kindness to birds (otherwise we would be commanded not to take the chicks either) but it can teach us kindness. However the GR"A claims that this command is not kindness altogether. Whatever the reasons for this mitzvah are, they are not because of kindness.
